Once you get into the Institute, wait until it becomes clear that young Shaun is a synth, then kill Father. Can't find Shaun After finishing the Main quest I found Shaun waiting for me in the castle. I decided to send him to the Sanctuary hills, but when I opened the menu,I couldn't send him there (The "Sanctuary hills" option was disabled for some reason).
